I personally use an online system called BambooInvoice;

I've customised it however, so that it works exactly as I need it to, with all the fields and invoice details I require, however, this is not really for everyone - especially those who want an out of the box solution.

 

However, it does automatically generate PDFs and emails of invoices, which I find very useful
