The only time the orientation becomes an issue of any kind is if you're using a directional diffusion such as a silk - then you need to get the 'grain' of the diffusion running in the right direction to get the beam spread along the axis you want. But even then it doesn't matter which side of the gel is facing the lens - it's only affected by the 'rotation' of the diffusion in the frame.
